Is there a way to permanently delete secrets from the Secrets Store? It appears that you can re-import them even if you delete it.

Not at the moment. You can execute the cmdlets directly to remove secrets. If you create a terminal in Automation \ Terminals and then use Remove-Secret cmdlet you can clear them out.
